When the USS Enterprise scouting planes were attacked and
shot down by IJN aircraft...why didn't the IJN backtrack the
route of the scout planes and attack the Enterprise?

I would think several reasons...
First, was that the pilots probably didn't realize, or took the effort to identify these planes as carrier planes (there were several types of planes throughout the harbor).

Second, the pilots had objectives already pre-determined, and they were in the process of carrying them out.

Lastly, Nagumo had an attack plan to carry out, which was the harbor, and hopefully carriers there, not out to sea...the distance between Enterprise and the IJN was also exceptional, as IJN was north of Oahu and Enterprise was west. His fear in withdrawing the third wave, was discovery of his fleet by American forces.  To send search planes out, would have delayed their escape, and increased the odds of being discovered.

As we have hindsight, we have to remember that Nagumo had no idea of how unorganized or organized the American forces were during the attack, just as the Americans had no idea of what the IJN attack was in it's entirety...such as an invasion force.  The IJN fled fearing pursuit, while the American forces expected continued attacks.

There are two additional reasons.  One is that the pilots arrived from several different directions.  Scouting Six had flown a search from the carrier involving several different search legs.  Once complete they headed for Pearl from the points they completed their search.  Secondly, the Japanese would not have known whether they were coming from a carrier or just aircraft up from one of the bases on a morning training mission.
